Hello, upon putting my cylinder back together I noticed that TDC doesn't align with the flywheel pointer mark.
Should I align my cam with the flywheel pointer pointing to the "T", or such that the big hole points away from the engine? there is about a 2-3 link difference.

you need to remove the cam, and rotate the flywheel so that the 'T' mark is level with the pointer. The without moving the flywheel make sure the cam sprocket lines are level with the head casing and the larger hole is away from the engine. Now place the chain over the sprocket and double check nothing has moved. Now bolt the cam shaft back down again.
This sounds quite complicated but isn't really. It sounds like your almost there, you are perhaps just a couple of chain links out. BOTH sets of marks must line up together for the timing to be correct.
